OK, if I am a USEA member but my horse is not... do I have to pay that $25 non-member fee to ride her BN?

As far as I know, the horse doesn't need to be registered to compete at the BN level unless you're wanting the USEA to keep track of your points or you're trying to qualify for area championships or AEC's.

I highly recommend registering the horse for $40. You do not have to register the horse for BN, but it will not show up on your horse's show record, and as Irish said, if you win, you won't be able to qualify for the AECs. For $25, they will record your horse for that event, but if you are paying $25, you are more than 1/2 way to $40, so bite the bullet.
