What are the differences in the European Arabian (used in warmblood breeding) vs. the American Arabian? Are their any registries in the US that accept Arabian Stallions or Dams from Europe registered in the ZSAA?

There are no differences. All the warmblood registries I'm aware of take registered Arabians, Anglo-Arabians, and Shagyas from whatever country of origin. It's normal to transfer papers to the AHA, except for the Shagyas, who have their own registry here.
I've never known anybody who didn't get AHA papers on an import. I guess you could keep the foreign papers but it'd be a unnecessary PITA.

Are Arabians accepted in the main book or secondary books? I know TRAK's accept Arab in the main book, but I was unaware of any other European Based registry that did. I was also wondering if the main book acceptance is based on country of orgin?

As far I know, they're accepted into the main mare book for the AHS, ATA, GOV, OLD/NA, SWANA, and RPSI. The AWS and AWR will take them, too.
OLD/NA, ATA, and RPSI will inspect Arabian stallions (or, at least, have in the past). No idea if the others do.
There have been mares and stallions approved in the above registries from both Europe and North America.
I've never heard of a purebred mare or stallion being approved AHHA or Dutch, so I can't say there.
Arabian registration is different from WB registration. If your horse is from a WAHO member studbook, then any other WAHO member studbook will accept them. There's none of the "approved here but not approved there" stuff that can happen with WBs.

The will put Arabian mares into the Main Mare Book, or even the Premium Mare Book IF they meet the criteria for conformation and gaits. Any stallion must be inspected and pass some form of performance requirements, just like WB stallions. If you breed an approved WB mare to a non-inspected/non-approved Arabian stallion, the best you can get is a COP, which if just documentation of pedigree, NOT a registration document. However, nice Arabian mares are generally very well accepted in almost all of the WB registries. Stallions, not so much so. There are very few Arabian stallions approved, but much more common for a non-WB breed are TB's. There have been, and still are, a fair number of TB stallions approved.
